I say, Do what seems to be the most logical procession of events.

Carrying and firing assault rifles in the city streets? Dozens of witnesses. That's news reports, that's police investigation, that's ATF investigation. In this modern day, someone somewhere will have a camera, even if it's just a phone. And that leads to real investigations, where AEGIS wants to know what exactly happened, how many people knew, and how to handle damage control. The NDD has just identified some agents, that means they have an active investigation in a potential AEGIS cell, and in this world of lies, truth is the most valuable treasure. Furthermore, covers are pretty much blown out of the water with this sort of activity.

Any contact that knows who these guys are will avoid them like the plague. They've made themselves way too hot to go near. I wouldn't be surprised if AEGIS cut their HERMES connection, too. Or even moved on their cell HQ in order to clean it out and prevent the NDD from finding it.

(Casino Royale) Which is to say that, even if AEGIS doesn't let them get thrown in jail, they should definitely lay low, and more likely get outta Dodge. Further, their behavior reflects on their handler. He's going to be losing contacts and the level of furious outrage there will be measured in gigatons. Since you don't want to just off them (which is actually what I would do), you could go ahead and have the handler tell them to disappear or hook them up with an opportunity to fix the situation. That will probably involve witness testimony tampering, and a whole slew of other things. There's always throwing in fall guys, too. Might keep a few handy specially for this type of situation, but likely not considering that this, like being hit by a meteor, isn't something that's really supposed to happen (it will, but you remember the last time? (Oh yeah, this time!)).

And, a last opportunity that you might actually do well with is to simply ditch those characters and swap people out for the investigation team that's going to look into their idiotic decisions. That way, you can temper their activities with the repercussions, without actually denying them a game or berating them out of game.
